It gives you total freedom, and it lets me create maps that look appealing, because screenshots sell the pack. The maps were created not in RPG Maker, but in Photoshop. You can make them behave by either holding down shift as you draw them, or you hold shift, right click a tile you want to copy, keep holding shift, and left click to place down the copied tile. Autotiles change when you draw them, depending on what's surrounding them. Let me just preface that all buildings were drawn in RPG Maker itself, and anything else was embellished in Photoshop. Yes, it's possible to add two rooftops (as well as two pillars from the hotel building). That said, you seem to be unaware of the shift clicking technique in RPG Maker itself. It is a technique called parallax mapping (make the map outside of the editor, then import it back as a parallax), and I am in the process of writing a tutorial on how to create maps just like that. You can still create maps like that, as nothing is 'missing' from the tileset in those screenshots, you just need to not use the map editor of RPG Maker itself, as it has a lot of limitations. If someone could assist me it would be a big help. I'm hoping that I've just overlooked some tiles and don't know of some simple scripts that achieve the rest of these effects.
